1) Zack has a submissive streak himself, but nowhere near as strong as Sephiroth's submissive streak. I don't think he realises that he's submissive, any more than he allows himself to recognise the signs that Sephiroth is submissive, and he makes his disapproval of any submissive behaviour Sephiroth displays very clear.
2) Zack enjoyed it when Aeris asked him to wear woman's underwear for her, a lot more than he'd expected to.
2a) So he wasn't that upset when Aeris made it clear that she expected him to cross-dress for her in exchange for her help in disguising Sephiroth - as long as it was just for her.
3) Zack's so used to everybody going along with what he suggests and persuading other people by the force of his personality that it doesn't even occur to him that there's something odd about how easily Sephiroth lets Zack talk him into things.
As for Cloud's first meeting with Sephiroth, the first time he came to Sephiroth's attention was when Sephiroth took his cadet class on a minor mission, and Sephiroth overheard his reaction to the way a regular told them that the General would take care of them - Cloud said it was wrong and cowardly to rely on one man to do all the work.
And in their first spar Sephiroth said something about the way Cloud insisted on fighting on the defensive and Cloud snarked back about displaying caution - oh, but you're so used to being stronger than anything else around that you wouldn't understand the concept, would you?
I'm not sure exactly what happened to make them a couple, but they'd been doing jigsaws together before then, and chapter 1 was their first time.
