Yes, provided he had guards with him.
Did he have work within Cloud's household or elsewhere?
Yes, he was taught to manage the accounts for Cloud's household and deal with the everyday running of Cloud's personal service, which is one of the things a high noble's consort is expected to do. In Affection he shifted that to Tseng because Tseng was always there and bored out of his mind.
If he wasn't quite married or a slave could he function independently or was someone acting as a guardian?
He wasn't quite legally an adult at first, so Cid was his guardian as well as Cloud's, but financially he's never been independent.
Sephiroth seems surprizingly naive in Affection, did the brainwashing damage his brain?
No, could you give me specifics about where you feel he's naive (preferably as a comment on the post)?
What sort of legal rights do Humans have in Cetran society?
Pure humans are treated as a fourth Cetra caste (warrior caste, healer caste and uncaste) but they come under the authority of the uncaste council governmentally, since Cetra believe adding a fourth council would destabilise things a bit. Theoretically they have the same rights as Cetra - and even if I haven't shown it Cetra can be enslaved for criminal activies, as well as enter indentures, it's just not very common at the moment since they're so rare, they generally have better employment prospects, and any who have been enslaved usually end up as bed slaves/breeding stock - but in practice humans face the sort of prejudices some minorities deal with today.

No, technically he's classed as an enhanced human, not a pure human, and enhanced humans are the one type of slave that's 'racially' based, and can only be free as consorts (or promised consort in this case).
Why is killing someone using a Healer gift forbidden and brainwashing allowed?
Because the Planet doesn't withdraw a healer's gifts for participating in brainwashing, and the techniques are developed from methods used to help people deal with severe trauma.
