1) Cloud is protective by nature, and Hojo's modifications to his mindset made him even more so. If he can protect someone he will, no matter what the cost is to himself, although he'll protect sephiroth over anyone else now.
2) Cloud doesn't really like Angeal, or approve of his involvement with Sephiroth, but he allows it to continue because Sephiroth cares about Angeal. He does however set some limits on how Angeal can act with Sephiroth and makes a point of demonstrating (and on some level testing) his power to keep Angeal from bedding Sephiroth.
2a) Cloud's honest opinion is that the way Angeal treats Sephiroth is borderline abusive, but currently he doesn't feel he has the right to deny Sephiroth even the little support Angeal offers him, especially not when Sephiroth seems to believe they need Angeal's support to get rid of Gregori and prevent future cadets being abused the way he was.
3) Cloud really enjoys the way Sephiroth's blood and semen taste, and he loves seeing the marks of his teeth on Sephiroth's body.
